Those are for the DNS entries for dnsmasq - not what gets sent to the clients in response to the dhcp request. 

Setting the DNS in the "Network Settings” page does not change what DNS the clients are told to use. 

The premise is that the clients will always query Grase and then Grase will query the DNS servers set in the Network Settings Page. 
I never use Windows DC’s so I am not sure if AD requires that the clients query the DC directly or not - but to change the DNS entries offered in response to the client DHCP request you need to alter the setting in main.conf which is generated (not sure by what) but based on the functions file.
